So my tips show up as they went through but my total sales at the end of the day doesn't show them and my customer asked me why I didn't take the tip out when I charged her because she looked at her bank statement and it only showed the normal amount but on my end it showed that I charged her for it but it wasn't showing in the total sales? Has any one else had this problem?

After completing a purchase from a Square merchant, customers should ordinarily see one charge on their bank statement. If a customer leaves a tip on the total sale amount, they may see two authorizations on their bank statement. One is a pending authorization for the pre-tip amount and the other is the actual charge which includes the tip.
She could be looking at the pre-tip amount.
