I have a contractor that quit working for me halfway through the year. If i de-activate him from payroll, will he still get the 1099 sent from square or does that delete him all together? I still see them when doing scheduling and that is what i would like to remove them from.

Great questions!
I'll break it down into 2 pieces.
First of all, your folks are entered into two separate sections, the Team page and the Payroll page. The Scheduling feature actually pulls from the Team section, so I'm pretty sure that you can deactivate them from Team, but keep them in Payroll, and they won't show up in Scheduling anymore.
Second, if you deactivate someone from payroll at any point in the middle of the year, they should absolutely still receive their end of year documents like 1099s and W2s. I don't have experience with contractors and 1099s, but I know that my regular employees still receive their W2s even if I deactivate them before the end of the year.
