I want to be able to apply a discount to the items in the cart but NOT the shipping. Currently if I apply a discount it goes to everything. I know I can go in manually and check off within each transaction, but since I run about 50 orders at the same time, this would add a lot of time. Is there a default that I can check that says "Category not allowed to be discounted?"

Unfortunately there's not a way to exclude certain items or categories from being discounted in your Online Store. It's an "all-or-nothing" type of situation with those discounts. Really sorry for the trouble this causes you. I can definitely pass this along to our product team as a feature request so if it changes, we'll make sure to update you here.

Whenever I create a new discount code- specifically for a %. The percentage is calculated with the shipping cost. How do I fix it so that the discount is only applied to the items being bought?
