Ok when we get an email back for a payment, when we click reply it defaults to messaging.squareup.com.
Can this be changed to the customer's email?

The reply email cannot be changed. Are you trying to send a receipt or confirmation of payment to the customer? Can you give a little more insight into why you need the customer's email in the per-transaction email reply? The per-payment email is the one we are referring to right?
