Does Square allow for separate email addresses for account login and the email the Invoices are sent from?
For example, I want invoices sent to my customers from [email protected] but I don't want to use that email address for my account notifications and login.

All of the invoices sent will come from the email address: [email protected]. There's unfortunately not a way to change that particular email address. However, your business name will always display as the sender of the invoice.
If you don't want to use the email address that is currently on your account to receive notifications, you can always change your email address.
