You can't do that automatically since, as you stated, Square will only deposit into your linked bank account. You would need to set up a separate bank account and transfer x% of each deposit from Square into it.
One dodge you could use would be to obtain a Square debit card. That way, your deposits are not made automatically into your bank account, so you could keep a portion with Square, and request deposits as you want/need them into your bank account. Just be aware that funds held in your Square account are neither FDIC insured (currently) and don't generate any interest.
