I would like to be able to use the links for Square online but is there a way for a customer to add multiple items without going through the checkout process for each one?
Perhaps I don't fully understand the question, but we are new to Square Online Professional level and the customer can add several items to the cart before buying. There is somewhere in the settings of the site that you can enable a "Buy Now" option which would bypass the cart so I can see if that were enabled it might make it seem as though you had to purchase each thing separately.

Your customers are able to add multiple items to their cart using the Square Online Store. Are you able to explain in a bit more detail where you are being limited from adding more than one item to your cart before checking out?

IM TRYING TO FIGURE OUT HOW MY CUSTOMERS SCAN DIFFERENT QR codes FOR DIFFERENT ITEMS THAT ALL GO IN ONE CART OR ONE CHECKOUT, INSTEAD OF EACH ONE BEING INDIVIDUAL.

Unfortunately, this feature is not currently available when using Square Online Checkout Links. If you want your customers to have the availability to add multiple items in their cart, I would suggest creating a Square Online website page. You'll find more information on getting started here.
