I have added items to my square and when I go to the website it is showing them all but only some have the option for shipping when you click on it, I have checked settings and they are all the same for the items, i have even deleted the items that aren’t showing shipping and re added but still isn’t coming up as an option so I’m very confused.

It's tough to pinpoint what is happening here without checking your website settings. Could you share your website URL and some example of items only displaying shipping and other only showing pick-up ?
It might also be worthwhile checking your default fulfillment method :

I have discovered in the past that items created inside a purchase order do not follow the "default fulfillment" settings. I havn't tested it in awhile, but that could be a cause.
