the phone number formatting is apparently all done client-side, and form auto-fills are bypassing that formatting fix... meaning the user isn't getting credit for the transaction

That sounds a bit strange.
Since this involves specific customer phone numbers, we might not be able to get into details within the Seller Community since it's a public forum. We'll need to see some examples to get to the bottom of this.
