I want to be clear is there a per transaction fee when using my iPad or iPhone to take payments with the card reader ? In addition to the percentage fee

if you are accepting payment via tap, nfc, swipe, or dip there is no per transaction fee.  if you manually type in the credit card numbers then there is.
