I have two small businesses that have individual accounts. They both deposit to the same bank. I synced one with Quickbooks, but it seems that I can't sync both. Is there a way to make this happen? If not, should I just sync one and manually import the other? Or not sync at all?
Just checked on this for you, it appears that the QuickBooks Desktop integration doesn’t support Square’s Multiple Location feature. Only one Square account can connect with QuickBooks Desktop at one time.
It does look like if you used the Commerce Sync app, you would be able to sync over mulitple locations. You can find more details here.

I have two square accounts and tried to link both to one bank account. I can't get the second one verified. How do I transfer funds from one square account to another?
Hey @Nyla, thanks for getting in touch and sorry for the confusion. While you can't transfer funds between Square accounts, you can definitely link the same bank to multiple accounts.
We'll need to have a team member take a closer look at your account settings to get to the bottom of this. Please write in to our Support team and provide the login emails for each of your Square accounts. A team member will then be able to get you in the right direction. 👍
Do we know what happens if you have Square set-up with multiple locations and you are trying to sync with Quickbooks Desktop?

No updates here unfortunately, @PitaMan. The desktop sync doesn't support multiple locations, so it would just be one location linked to your QB account. More info can also be found in their Help Center.
We're not currently developing the Desktop integration further, but will update this thread should that change in the future.
I have the opposite problem, I have two Square account, but need to sync it with one account on QB Online. I see your answer about QB Desktop not being able to support multiple locations, but how about online version?
Hey @lapasta the same feature request applies for if you have the online version as well! We are always still tracking these though, but feature requests like this can take even longer since we are working with another company as well.
I have similar problem i have three square accounts and would like to transfer one location to the other why is this not possible. because i have one debit card for one of the accounts but i guess we would have to have three seperate ones for each account which seems strange
i can not get the ,money out of onbe of the accounts because i dont have a debit card for the one i have the money in so does that mean i need three one for each location?

With regards to syncing any integration with your Square POS, you are essentially connecting the API to your designated account. So the short answer here I suppose is that you can only sync and connect one account with your Quickbooks online at a time.
