If I send a customer an invoice to email or text, they are allowed to pay that invoice from their device. My question is whether or not a customer can dispute that charge and what are the odds that the ruling will be in the customers favor? What do I do to ensure they cannot cancel/dispute legitimate payments?

That's a great question,
While cardholders are afforded the right to dispute transactions on their credit card statements regardless of the payment type, there can be benefits when using invoices in the event of a payment dispute.
We always recommend verifying the identity of the customer providing payment, even when sending invoices. This can be as simple as checking the ID of the customer versus the card they used for invoice payment if possible, or asking the cardholder to submit a copy of their ID directly to you.
Just as with any other transaction, entering a detailed descriptions for each invoice will also help. With a detailed description, it can be easier to present a case in the event a cardholder disputes he charge as having not received the service, or if they do not feel the service is as described; as a cardholder will have to review the invoice and its terms before submitting payment.
