I sent an invoice to a customer and he wants to pay via Apple Pay. He is using a Mac and/or iPhone. But the option to pay via Apple Pay is not there. We see only see an option via GooglePay and Credit Card. According to SquareUp, the customer can pay using Apple Pay on a compatible Mac computer, iPhone, or iPad. But the option is not there. Please help.

Using ApplePay to pay for an Invoice should be an option available to your customer that becomes readily visible once they've selected the Pay Invoice button via the Invoice email. It will appear as shown below:

Once the Apple Pay icon appears via the Invoice screen, your customer can simply press the icon and their Apple Pay information should auto-populate. If the ability to take Apple Pay does not appear, it's possible that your customer may not have Apple Pay enabled via the device they are using.

My understanding is that both apple and google add additional fees to transactions that process through their networks. Apple in particular is known for this behavior and I don't want to ever have to deal with the situation that my customers or I have to pay extra for their services.
In addition, I have seen first hand how apple treats their suppliers in the tech industry. Their actions have cost me a lot of money in the past - simple due to unethical behavior. I simply don't want to do business with them - at all.
I would rather loose an order than accept apple pay.

While I can't speak to Apple's posture with customer relations, I can confirm that there are no additional fees when using ApplePay or Google Pay with Square. Every payment type (swipe, dip, contactless) will incur the same fee, depending on how the transaction is actually taken (manual card entry, etc.).

Interestingly, a google pay icon appeared on my store near an item. It was right next to the normal check out button, making it look like that is the preferred method of payment.
I thought about typing into every item that we don't accept apple or google pay, but that would be very time consuming, and probably would not stop the transaction from going through.
It appears that google pay and apple pay both add an additional fee to the purchase price.
I am still reading about it, but in the case of google pay, it appears that they add an additional 3% to the price that the consumer pays for each item.
It seems like since I am paying for the professional plan - specifically so to hide "advertising of others", then the google pay option should be my option to show up or not.
I learned that the Apple Pay icon/button only appears when the user uses the Safari browser. The Apple Pay option does not appear in Chrome or any other browsers. My clients were able to use Apple Pay when they opened the invoice in Safari. Just an FYI.
