I have an online store. Is there a way to add weight to items and have the store calculate the best shipping method for that shipment?

The best way to accomplish this will be to set up Real Time Shipping for your Online Store. Because Real Time Shipping will give you a rate estimate based on the total weight of the items in the order, you'll want to make sure that you've edited each item to include a weight.
