I sent a customer an invoice to be paid using Ach on 14-07-2022, and he paid on that same day, got debited on 15th being Friday and up till now the invoice is still showing payment pending on my end, he has contacted his bank and the bank told him I being the merchant has charged him and the money has been paid, with proof the money is no longer in his account because he has been long debited on 15th and today is 19th.

So if he paid on the 14th (depending on what time of day) his bank did not actually process the payment till the 15th (Friday). It would have entered the ACH network over the weekend (not business days) so you can't count Saturday or Sunday. So for all intents and purposes Friday is day 1, Monday 2, and today would be 3 days. So it should show up by Thursday in your account. If it doesn't I would contact square directly since it would then be more of an account specific question.
ACH is an awesome option that saves you processing fees; however, if you have a time critical invoice and need to verify the payment immediately or need the funds to post quickly for materials, etc.. then I would stick with credit card only as the payment option.
