We are currently setting up a WooCommerce Store using 'WooCommerce Square' plugin. When an order is processed we noticed there are some discrepancies between WooCommerce order and the Square Transaction.
In the WooCommerce order the following information is shown:
Items Subtotal: $57.69
Coupon(s): - $6.15
Shipping: $0.00
Tax: $1.62
Order Total: $53.16
Paid: $53.16
But when you look at the Transaction in Square the following information is shown:

Why is the tax being changed?
So far this morning I am looking at these new numbers you gave me fro Woo Commerce.
If you add up all 3 of your items you get $57.70
If you add up you 2 discounts you get $6.39
This gives you $51.31 for a total sales price before adding in taxes of $1.62
Total sales after discount 51.31
+ Taxes 1.62
------------------------------------------
Total charge to customer 52.93
Woo Commerce
Seems messed up unless I am missing something else....

I copied your chart for Woocommerce and added the columns up..... but they do not match what is on their information

Even Squares Discount does not match the 6.39 total discount both come to a discount of $6.15?
The .18 cent adjustment seems to be the difference in taxes with 1 cent for adjustment for rounding.
But why the difference in taxes? What are your taxes for Woo Commerce and for Square?

I have double-checked these numbers with another person and they are now correct. Sorry for not providing them straight away.
If you go to :
https://squareup.com/dashboard/sales/transactions
Then press the button Export and choose from the drop down Items Detail CSV
and get a report on the transaction in question It should show the tax amounts for each item.
But What does Woo Commerce have for your Tax rate?
What do you have for Square for the Tax rate?
That seems to be the issue. Woo Commerce is charging a higher tax rate than Square.
The difference alone in taxes is 17 cents... Square has a adjustment to Raise the tax by 18 cents.... this is to match what was accepted as payment. The 1 cent difference between the 17 and 18 cents could be a rounding difference.
I think your big issue is the Tax rates in Woo Commerce and in Square not matching. I do not use Woo Commerce to know how to update tax rates. You may need to contact them to see what rate they are charging you.

This doesn't make sense at all, why has Square changed the data transmitted from WooCommerce?
The tax rate in WooCommerce is coming from Taxjar and is the correct rate of 6% (on items of tax) now I have noticed on our Mug product in Square we have No taxes setup which is incorrect but doesn't explain the Square transaction behaviour. I will correct this and do more tests and post results
I just redid the math you gave me from Both Woo Commerce and Square
Woo Commerce is doing the tax on the Mug at $26.95 without the Discount.
26.95*.06 = 1.617..... rounded to 1.62
Where Square is using $24.09 after the Discount is applied.
24.09*.06 = 1.4454.... rounded to 1.45
So Woo Commerce is charging tax on the Gross Sale and then because of the difference in Tax calculation Square added the Adjustment to balance what Woo Commerce is reporting with the charge to equal what Square Calculates for the cost of the item.
Seems like you need to find out why the tax is being charged on the Gross price and not the Net price after the discount form either TaxJar or Woo Commerce.
