I'm not sure what you mean that it does not show up, yes you would have to open the Square app to use it for each sale, or if there are multiple sales in a row you just wouldn't leave the Square app. It could be if Square is the newest app you have installed on your phone it will be on the last page of your installed apps and that could be pages back from your home screen of first installed apps.
