When customers paid invoices they went to transactions where I could instantly transfer them. Now all the sudden, invoices are getting paid and I'm not being given the option to immediately transfer. Now square holds the funds for 2 days on every transaction. Why is that?

If you go to Square Dashboard > Balance > Click on the Location. It should give you the option to instantly transfer the balance but Square charges you 1.5% to do instant transfers. Here is the information about it.
