I had an invoice of which I thought 50% had been paid. I needed to change the person responsible for the payment but couldn't seem to do this so I canceled the invoice and then made a new one. Now I don't see the $622.50 that had been paid on that first invoice.
Does canceling an invoice refund a partial payment?

Canceling an invoice will not refund a partial payment or deposit back to the customer unless you refund it manually.
Just to clarify, you are saying the deposit is no longer in your balance. If you got to "custom amount" in your reports, you should see that it is there. If it is showing in your reports, but not in your balance, you may need to give Customer Support a call and have them take a look into your account.
