loyalty points not showing after some customers

We have a loyalty program for coffee has been working great were as people can either sign in with mobile number or if they tap the same card it also works but lately only some customers are not getting their points at all i have contacted square who could not help their suggestion is to give stars manually but that defeats the purpose of what we are after which is a fast turnaround as our business is so busy i can put the customer in add to sale which takes time and still does not give the point as i said only a handful of customers that were getting their points before, has anyone else had this issue.
