I have a burger stand and have an option for 3 variations, single patty, double patty, and triple patty. In our inventory we have 100 individual patties in stock which can be used for any of these variations. Is there anyway for square to keep track of how many individual patties there are based on the variations? So if we have 100 in stock, we sell a double, it will subtract 2 from the total inventory.

Look at Bundles in square.
You would need to set each Item up and what items make up you main Item.
The catch is I use Square Retail so this works, now does this work for Square for Resturants or for POS?

how many individual patties there are based on the variations?
If you have Item Burger with Variation Single Dounble and Triple this may not work.
If you have Items Single Burger, Item Double Burger, Item Triple Burger this would work.
I use this for Gift baskets of 1 candle, 1 soap, 1 Lotion etc.

How would bundles help managing the stock? I have the same situation. I buy hamburger patties in bulk for a concession stand. I tried using modifiers, but then that would throw off the accounting and tracking of where the patty went...to a plain burger or a cheeseburger or a basket? I moved to variations, but I can't manage the stock such that the variations are pulling their stock from the item they are attached to.
For example, if I go out and buy 100 hamburger patties. When I Manage Stock for the item it forces me to assign the 100 patties any combination of the variations (or assign 100 to all variations), when in fact the variations should be pulled from the stock of the hamburger item. When we are out of hamburger patties, all variations are sold out. If we have hamburger patties in stock, then all variations should be in stock as well.

You would create an Item as a Bundle... The bundle is the items that make up the bundle....1 Bun top, 1 Bun Bottom , 1 Burger Patty etc..... Then you would make another Bundle for same things but this bundle requires two patties. When making the Bundle you can assign How many of an item goes into the Bundle. This quaty is taken from the inventory since you are assigning the item Patty and a Quantity being used for this Bundle.
Read more about bundles and try setting one up. When I do this for my Gift Basket Bundles I can have it take a Basket, 1 Rose Candle, 1 Mango Bar Soap, and one Lavender Vanilla. Then for this Group of 3 items I can set a Single price. But behind the scenes when this Gift Basket is sold, everything I specified to go into the Gift basket is reduced by that item and Quantity to make up the Gift Basket. I could also create another Bundle to take 5 of each of those. When I assign 5 Bars of Mango Soap, 5 bars will be deducted from Inventory when I basket is sold. The only issue is people will say instead of the Mango Bar Soap could I have the Black Bar Soap instead, This can not be done with Bundles. Once you set the Items and Quantity for the Bundle, that is the amount for that Bundle and can not be substitued at the POS.
