Does square file the quarterly state unemployment and wage reports from the data it compiles and the taxes it withholds from payroll deductions? Specifically Nebraska.

Yes. I'm in Colorado and Square handles all state and federal payroll filings and tax payments for me. I'm 99% certain it'll work that way in Nebraska too. When you run your payroll, Square will pull the tax amount from your linked brick and mortar bank account and file it on the correct filing period. Filing paperwork is always listed in the Tax Forms section in Payroll.
The only time I've seen Square struggle is on the rare occasion where there is local/city payroll taxes to be filed too. That isn't a usual setup though, so I think you'll be ok.

I suppose if they do this in NE, the only issue I will have is that I have now duplicated a report that I filed for the End of quarter out of habit. I'm new to square payroll this year and this quarter is my first with using the payroll services.
I checked the reports section under taxes and I don't see the unemployment reports yet.

Yeah, it took me a quarter or two to remember I didn't have to file my reports, then another quarter or two to begin to trust that the filing was done.
All your reports will show up after the filing was completed, which is why you're not seeing anything quite yet. You can always contact the Payroll part of Customer Service for verification, but I don't think you'll have anything to worry about.
