Square loyalty program for invoices and in store purchases?

Is there a way that our guests can get loyalty points for purchasing items via invoice?  We have a storefront for our small items and invoicing for our larger cakes.

Yes you can. Under Loyalty you'll want to go to Settings then toggle on, "Invoices- allow customers to check in and enroll in your loyalty program and earn points via invoices"
