Payment made in store on invoice but not showing in my balance, her invoice or my transactions

A customer made a payment on an invoice in my store.   I ran her credit card and applied payment to her invoice in my Cash register in store.  A few hours later I looked at my invoices and transactions and it is not showing up.   I texted the customer to see if your bank is showing a transaction and she sent a snapshot that the transaction when through on her end.  What do I do to get this fixed on my end?
