When we merge customers in the Square UI, I can see the old customer’s transactions under the new customer. However, in the API, the transactions are still associated with the old customer. I would like the API to reflect the same behavior as the UI, showing the transactions under the new customer, as the old customer no longer exists.

I’d be happy to help, but I want to make sure we’re looking at the same information. Are you referring to the Square Dashboard and Point of Sale app, or are you working with a custom-built API?
