We have some stock supplier issues which means certains items are on backorder. I have had some customers buy other items and are fine to wait for the backorder one. But how to I put this into square and set a reminder

Are you referring to sales made by the Point of Sale app or online?
There's not currently a specific way to track back orders, however the Point of Sale app will allow you to sell items with negative stock - you'd need to track that it's a back order outside of Square though.
For online, we don't presently allow sale of items with no inventory, though a popular feature request has been pre-orders, which may cover this use case if implemented in the future.
In both cases, you could also add a new seperate item called "Item X (pre-order)" to allow sales of an item but indicate to your customer that it's a pre-order, with an estimate date of availability in the item description. You would need to track fulfilling these outside of Square though, so you know that when those items come in they are already assigned to previous orders/sales.
