I'm wanting to sync my Square account with my Woocommerce store and have the plugin. I have Square as the System of Record but there are things in our physical store I do not want to have on my website. I'm looking for how to exclude certain items from the automatic sync or import. Is the best way to just not provide a SKU number so Woocommerce rejects it? I finally had a call with Square but didn't feel they understood the issue at all so I'm back to square one.

When it comes to third-party integration like WooCommerce our support team is not trained in them. The reason behind this is that Integrations are supported and maintained by the integrators (in this case Automatic/WooCommerce). However, I personally have a bit of experience with this topic and can answer your question.
There are two ways to go about this. First, you could create a second location, name it something like "Online Sales", and have the items you want available in that location. The other option would be hiding these items from WooCommerce manually (this can be done via the Edit Product page).
