Is there a way to create a item with a option to add on another item with it? So, for example. I have a box set they can choose either plain glasses or leather wrapped glasses. Is there a way to create an option for that so it updates my inventory? But I would also need the glasses to be able to be purchased at normal price as well.

Look at Square Bundles.

Here : 8057-create-managing-bundles-with-square-for-retail 

You may need to create 2 bundles 

1. Plain Glasses
2. Leather wrapped Glasses

So for me I have a Bundle of:

1. Basket
2. a Bar Soap (Mango)
3. Lotion (Mango)
4. 28oz Candle Mango

I sell everything in the basket singularly or in this bundle.  When creating the Box set in your case, you need how many Glasses are in your Box.

That helps alot. Each of my leather glasses though have different sayings and they can choose 2 different ones or 2 of the same

Bundles in Square cannot be varialable at this time.  So I can not create a bundle where my customer chooses a different scent candle or soap or lotion in my previous example.  So you would need to make a Box as a bundle for each variation a customer could create or come up with something else.
