I am trying to set up items in my online store. I want to allow the customer to type in personalization such as a name, but I would like to be able to charge extra for this personalization. I see that I add the modification, but not an option to charge extra for it.

Have you tried adding a variation, and just noting if the customisation addon isn't selected the customisation note will be forgotten?
That was going to be my fallback option. I was just hoping there was a cleaner way.
I think for now this may be one of very few workarounds, you can always raise this as a feature request with @Helen or a member of the community team to allow for a note to only be able to be left on a specific variation.
Alternatively here are some other workarounds I have thought of:
Have 2 products one with customisation one without,
Send a form out after the sale when someone purchases the personalised version.
