Yes, you can! You'll need to first create a new location on your Square account - you could call the new location "Online Store".
Once created, you can assign a different bank account to the different location.
Once you've completed both of the above steps, if you've already linked a Square account to your online store you may need to change the settings on the eCommerce provider's end to direct payments to the new location. You'll need to check out the setting on the webstore's end or contact their support team for more on this. If in doubt you can also try unlinking then relinking the Square integration.
