A customer placed an order online through my store (Weebly) and then contacted us to change items in the order. How do I do this on the backend without cancelling and getting him to place a new order?

At the moment we do not have the ability to edit an order once it has been processed. The only workaround would be to cancel the order and have your customer place it again.
