We don't have a way to automatically setup a discount for pickup orders at this time, but you could create a coupon titled "pickup" that customers could use to apply at checkout. I would also recommend adding a pop-up or banner on the website to easily instruct customers to use the specified coupon if they have a pickup order.
Unfortunately, the coupon will not be specific to the actual pickup order, meaning that the coupon could be applied to any order. Because of this, I would also recommend stating that the coupon is only good for pickup orders, and that you reserve the right to cancel an order if needed.
