How can I offer sales or discounts on items purchased directly from my square online website without affecting prices on my etsy store through Woo Commerce.

Hello @drr !

You should be able to go into your Item Library and select the item that you want to sell at a discounted online price by selecting the 3 dots in the image below.   This will open the "Online Sales Price" field for you to enter the price for Square Online.
