Here's my scenario:
I'm working with a shop owner who sells small items which will fit perfectly using the small USPS Flat Rate Boxes so most of her orders can use this.
She has a few larger items which would not use this size.
What is the best way to manage this if a user decides they wanted a small item which fits in the Small Flat Rate Box, and a larger item which would use a larger size? Or where is this selected?
I was using the "Rate is Charged", "By Order" under Flat Rate.
Shop Owner is using only the free shipping options within Square, no Shippo, or by weight.

If the owner is shipping primarily one size, you could setup the default rate for all orders. For the few specific items they need to offer a different rate, you could set up a custom rate when setting up the shipping profile. This support article goes into a little more detail about the different rates you could use, and also explains the difference between the Order vs the Item profile.
