You definitely can send invoices via Sq Register! When you complete the order and go to the payment types option screen, Invoice should be an option. If it's not you need to enable it via the Settings > Checkout > Payment types menu.
When you send an invoice this way, if you haven't linked a customer to the sale yet, you will be prompted to at this point. Once you do, the invoice will be sent to the customer's email on file.
As for partial payments, your best bet is to ask for a deposit amount when sending the invoice. You can enable that by finding the Add Payment Schedule link. That will be in the screen where you set up invoice number, payment date, etc. Other partial payment plans require Invoices Plus, and you set the payments the same way as setting a deposit.
