We are a non-profit (church) in Canada and would like to set-up Square to accept payments for our church cafe. My understanding is that one of the "authorized representatives" would sign-up--but do we use the church's business bank account?

You are welcome to use whichever bank account you would prefer. While Authorized Representatives may experience certain limitations since they cannot take all Account Owner actions, the name itself on the bank account should not cause any issues.
