I wish there was a way to switch the fulfillment option for online orders. Sometimes a customer keeps it as default without remembering to change to pickup. It doesn't appear to have a way for me to refund them just the shipping fee or to change the fulfillment option. I wish this was possible. It happens a lot on mass apparel orders I do for schools and sports.

Yes, you are correct that there isn't a way to update the fulfillment on completed orders.
However, you should be able to refund the shipping fee. If you pull up the order on your dashboard, (Dashboard -> Orders), look for the three dots in the upper right. Click that, then View Transaction Details. On the new screen, click the three dots in the upper right again, then Issue Refund. If there is a shipping charge on the order, you can select it here to complete the refund.
Alternatively, you can straight search for this order on the Transactions page and refund from there, but I've found that it's easier to do this from Orders. A few more steps but it beats digging through every transaction you've taken.
