How do you locate a payment, that has left Square but not in your bank account?

I'm assuming you're talking a regular transfer to your brick and mortar bank here, if not please reply with clarification on if the transfer was an Instant transfer or if you have the Square Checking account.
Head to Dashboard -> Balance -> (your location).
Any pending transfers will be shown on this screen on the left column. You can then click on the "View all transfers" line to get a list of recent transfers. When you click on the one in question you will then get a popup window. In that, you will see the dollar amount transferred and what bank account it went to. If you then click on the "View Details" link you will get all the information about the ACH transfer.
If your bank isn't showing the transfer as pending but it is shown in Square here, your bank may not have processed the ACH transfer yet. You can always contact your bank with the info from the Details screen, but chances are it'll just take a day or two for it to show on your account. My bank usually showed transfers the next day with a pending status, which meant I couldn't access the funds right away. Sometimes banks don't show pending transactions until the transaction is cleared on both sides.
Either way, if Square shows the transfer was initiated, this is on your bank. I'd recommend reaching out to them.

The only thing I would add is to check your Bank to see if the deposit From Square is Pending and might not be available for withdrawal as an account Balance at your Bank.
