I'm having an issue with customer details not having "Payment on File" value after a customer places an order on Square online. The customer selects - "Save your payment info for faster reordering at <xxxx> and secure checkout with Square.", and even then there is no card on file saved in Customer directory.
Is there a limitation that card on file will not be saved in Customer directory for square online orders?

What you described is actually an expected behavior. The Customer Account of a buyer using Square Pay is a separate feature from a Customer Profile in your Customer Directory.
When your buyers tick the box (example below) to save their payment methods at checkout, it creates a Buyer Profile within Square Pay. Think of it as a digital wallet that buyers can use "globally" across different Square sellers. While the card information is stored in their buyer profile, it won't be saved as a card on file in your Customer Directory.
