I hope someone can help or shed some light on this...
We are in the process of setting up our on line shop. We run a Wordpress website and are using the Woo-Commerce / Square plug in.
The first issues I have come across is that whilst about half of the items we sell are VAT exempt and set as non-taxable in square all items in are showing as taxable in woo-commerce.
Has anyone else had this issue?

It's great to see that @doc_choc has jumped in to advise here, given that they have direct experience with the WooCommerce integration. Thanks @doc_choc!
If you are still having issues after following the advice above, I'd recommend reaching out to the WooCommerce team, directly as they manage the integration. If they identify any issues on the Square side, they'll be able to provide you with a ticket number that we can pass to our engineers to allow for further investigation.

They should be available, perhaps it's a synchronization issue. You should be able to manually initiate a synchronization to give them a nudge over. Give this a go and see if it corrects the problem.
We used to use WooCommerce and a WordPress site. We had a lot of synchronization issues, not relating to VAT but other fields. When you work with lots of interconnecting companies it can sometimes be an issue to resolve bugs that crop up, so we went back to the drawing board and full on with Square. Although not perfect and a downside is if you need a specific functionality its not always available on the chosen platform, it did resolved many of our old sites interconnectivity issues and if there is an issue now we know who to turn to, instead of a lot of pondering as to where the issues lies. Best move we ever made!
