As a web developer I have been dabbling in WordPress here and there lately and specifically looking into WooCommerce. Upon taking a dig into using Afterpay with WooCommerce the developers from Automattic mention here that you need an additional plugin for Afterpay. It was also mentioned that this could be eventually integrated into the Square plugin, however I cannot provide any info as for whether this did happen.
As this side of things is not developed or directly supported by Square, it makes sense that they are unable to offer any support. I would instead advise that you head to the WooCommerce forums or support channels where you can find direct assistance from the company that built and maintain these plugins for WooCommerce as they will know what to do to get everything working!
