I didn't see this post earlier or I would have already answered. Very sorry. Yes, you can add jQuery. However, please note Weebly uses the Prototype JavaScript framework, which also uses $. Which means using $ to access jQuery will not work on Weebly. Visit the tutorial below for details on how to use jQuery with Weebly.

We automatically include jQuery on a site so you should be able to use jQuery in themes which is compatible with the version we include (I believe it's 1.9.x or 1.10.x, but I'd have to check a live site to see).

But Weebly loads jQuery AFTER my_custom.js is loaded (in header, added in SEO settings) ? 🙂
