Issues syncing Retail inventory with Online items

I have been having the worst time trying to sync my retail dashboard inventory items with online website. I finally got a hold of square because on the website, there was not nearly as many items in the categories as there is on the retail dashboard. Here's what I was told/my issues:
1- I was told that the categories from the dashboard can only be sync'd to the website ONCE. So to me this says Square doesn't ever expect businesses to grow...why on earth would you only be able to sync your categories once and never add new categories (or the new categories you do add to the dashboard not be sync'd to the online store)?
2-When we add new inventory items to our retail dashboard, even though "item sync" is turned on, Square told me that all this does is add/sync them to the "site items", it doesn't assign them to the categories online.
3-In light of issues #1 & #2, anytime we add a new item, because our business is growing, and I hope all businesses are, it's making it more difficult for our customers to search items because if they go on our Square online website and search under the categories, there are so many items/all new items missing. All new items are just being added to site items and are essentially unassigned to a category. We should not have to manually reassign inventory items online to categories. Whatever category they are assigned to on the retail dashboard, is where they should be sync'd and added to on the online store.
Any ideas on that? This is super messy and super inefficient. The website and the retail/dashboard side of things should not have to be managed separately. We moved our business over to square because we were told it was all integrated and the inventory was live between the online store and the retail dashboard inventory, however I am seriously disappointed with the performance.

Welcome to the club, I have done over 3,000 items.
Square was orginally a payment processor (correct me if i'm wrong), then they purchased Weebly (Square Online). Thats why its kinda like a mess i assume. Square is the only one that does different payment deposits for each locatoin (If you have different locations). Other then that they are far behind other e-commerence compeititors.
If you haven't gotten far into your e-commerence, you may want to research what your needs are.
