I do not want to send square invoices but is there a way, when I send a customer an invoice, that I can have a link to a URL that will process through square?

Yes there is! When you're creating the invoice, look for the section labeled Delivery Method. In there, you can change from an email send to a Share Invoice Manually method.
When you complete the invoice you'll get a URL that you can send on to your clients.
Please note you'll still need to put an email address into the invoice to complete it. In the times I've manually shared the invoice I've just used my store email.

I wanted to add one small tidbit about Square Invoices:
In late July of last year, we fully removed the email requirement on Invoices!
Keep in mind that reminders cannot be sent if a customer's email is not on file.

Did anyone get an answer to this? If we do not want to create square invoices but would like to add a url for payment on our invoices. Is this possible? For instance, I use another system for my invoices but would like to add a payment url to that invoice that patients can go in and pay the invoice through square (but there would be no invoice in square).

Hey there @Huddle and welcome to the Seller Community
You can accomplish this by creating a Square Online Checkout Link.
The settings for your link should look like this:
Once the link is created you will be able to provide it to your customers and they will follow these steps:
- Enter the amount they wish to pay
- Complete the Checkout Form Including their Invoice Number (so you know how to reference the payment)
This link can be used as many times as needed.
