Have you taken a look at Recurring Invoices or Subscription Payments through Square? With this features, you can use Card on File with the Square app and Square Invoices to process recurring or subscription-type payments.

@Juiceplanet650 At this time, adding credits to a customer's profile is not available, but some Sellers find that loading Square Gift cards with a credit is a suitable workaround.
Also, if I'm understanding right, sounds like you're looking for a lay-away-type feature where customers can pay off their balance in installments or the entire balance at a later time, yes? If so, Joe's Idea about Invoices is the best option, as they'll be able to pay on a due date you set.
