How do i Stock Black part but offer custom colors. The colors need to be custom made. How do I set it up correctly so customers can choose in stock vs. custom colors from a list that are not in stock

You could use item variations for that, so customers can choose one variation for the regular version of an item or the custom variation. See this article on creating item options in our support site for more info.

I understand about the variations. We currently have the colors set up as a modifier for the customer to choose from as everything was custom made. Now we are going to stock black colors and all other colors will be custom made. If I move the colors to the options section and add inventory for the black colors only, my customers will not be able to purchase the other colors. I'm looking for a way to have black items in stock and other colors to choose from that aren't in stock but still available for purchase.

Hmm... I think the simplest way to handle that is to have a separate item for the black one, and then continue using a single item with modifiers for all the other color options.
