Here's a link to the page which will explain Square's fee structure. Square charges the fee for every charged transaction - swiped, dipped, tapped or manually entered. The fee depends on which version of Square you're using, with the manually entered method being the most expensive due to the higher risk for those transactions.

Wanted to provide some clarification on this. The reason you will see a slightly higher percentage on your reports is that we bundle the .10 cents fee into the percentage. What I'm trying to say is that 2.9% + 10 cents should be the same fee as 3.11%

That's exactly what I was trying to say lol thank you for clearing it up.
Also note that invoices and typed in card transactions have higher amounts. That's what I meant vs the lower transaction amount.
