  Are shipping fees not passed to the seller? Is seems that all transfers are less the shipping and transaction fees.

Yes, shipping fees minus Square's transaction fees are included in transfers. Visit your transfer reports again to double check. If you're still noticing a discrepancy, reach out to CS so they can make sense of your report.
