Can I type in a Customer's Reference ID manually?

We do not import our CRM data into Square, but we want to be able to reference our member's CRM ID in their order placed & paid for using Square.  If we use the notes option it adds a line and does not pull that note onto each item purchased for that order.

You can add your customer's Reference ID to their profile in the online Square Dashboard: Customers > Directory > select customer > Edit Customer > Reference ID > Save. You can then view their purchasing history from the Activity section on their profile.
