I currently love and use my square reader and website for farmer's markets and online sales. Is there a way only certain categories are viewable while I'm doing a farmers market, rather than my entire inventory.

Probably the easiest way would be to create a second "location" specific to the farmers markets (Accounts & Settings -> Business -> Locations). This will let you charge different tax rates, if applicable, and allow you to define which items are available for what location.
Once you have the location set up, go to your Items library and export to Excel.
Once in Excel, look for the Enabled [Location 1] and Enabled [Location 2] columns. Make the changes you need here and save. Import the item library the same way you exported, and you'll be all set!
